Refactor with fixes for msys-git.

- Check for -h|--help before anything is modified.
- Discard stderr from 'git submodule update'.
- Be careful not to overwrite script while it's executing
  on win.
- Run hooks by invoking 'git runhooks'.
- Fix --dry-run option.
